build-up curves

In order to calculate a build-up curve, we are trying to quantify cross
peaks and diagonal NOESY peaks. Our goal is to compare two sets of
experiments with the same acquisition conditions. According to Cavanagh's
book we normalized the intensities of our cross-peaks with respect to the
diagonal at zero mixing time.

The question is :
How to deal with the fact that many cross peaks correspond to the
same diagonal signal, which is then a sum of non transfered magnetisation.

We know that it's also possible to scale our curves using a
distance-intensity relationship (from a well known distance and an isolated
cross peak, e.g. methylene). Is there any well isolated cross peak present
in proteins that could be use for this purpose?
